What should be the clearance between the pilot bushing and input shaft? 0.002-0.003", or 0.003-0.005" I've been told both specs. If clearance isn't there is it better to machine bushing prior to installation, or ream bushing by hand after installing? Assume one should prevent run out in excess of 0.002" in flywheel?

IMO, .002" on the wheel should be fine. Size the bushing after the press fit. I like .003"-.004". Check bell to crank alignment with the housing torqued to spec.

Maybe you might think about the later model magnum roller bearing assembly that mounts it the torque converter boss in the back of the crank.
No sizing or reaming of bushings.
I recently did one for a friend with a 440 4spd, as the crank was not finished to size for the oillite bushing to fit.
