I'm putting some black wire mesh behind the scoops and was wondering do these scoops have any weather stripping or some kind of protective tape so it's not metal on metal .
Agreed.Originally, they had a sheet thickness moulded plastic cup, the size of the stepdown.
That won't work for you as your scoop and hood have been opened uo.
So anything you want to add will be fine.
Even just vinyl tape across the holes.
The only contact should be around the studs

Correct.These aren't vented are they .
I'm thinking some thin weather stripping or something like that .You could use black non hardening windscreen goo around it and clean it off around the edges. Also put it anywhere you think the paint will chip when you tighten the fasteners. This will also allow you to fill up any imperfections in the external fit. Don't use silicone adhesive. You want to stop the tightening/vibrations from fretting through the paint.
Another trick I use is to use little plastic washers on the studs to give the component a little "stand off" to stop it tearing in to the paint.

I love the Challenger hood , I've had a couple modern day Challenger Scat Packs and just looks awesome , I'm in the process of sanding and painting the scoops , they had some blemishes , and will be painting satin black with the mesh also to match the hockey stripe , and also going to do the go-wing .The Challenger inserts (opening) are a little smaller. I am still debating what to do with my opening - I am toying with making my own screen inserts:
