The holes in the center are used by the battery hold-down clamp. These are two threaded rods the have hooks on their ends to feed through the holes.

And unless you have proof the original wasn't painted body color, it should be painted body color. The problem is after 30 or 40 years, the tray and bracket underneath get enough acid to rust the paint away and it tray is rusty brown colored.

The centre hole is a drainage hole - there should also be a hole in the inner fender to align with it.
The outer two have bolts ( 5/16 ) through them that thread in to captive nuts in the inner fender. There are holes and slits for the captive nuts to go in the inner fender.

The long battery hook goes to a hole in the side of the battery tray.
The short hook goes to a hole in the inner fender above the battery tray.

Search online for body paint. You can usually find a 12 ounce rattle can in your body color for less than $30. What I like to do is find a cheap color that's close and paint a coat or two. Then use the good correct paint for the final coat. AMD black like on your new battery tray is tough to paint over with some colors.

These pictures should help.
The 5/16"-18 panel nuts a.k.a. U-nuts are available at Lowes in the hardware section.
