Had water under my carpet and found that the brake pedal hole and another hole with wires is leaking water into the car and under the carpet.

Sounds like the hats have rusted out in the cowl.

No I washed the car and I know why its leaking now. Where ever there is an openeing it dosen't have the proper sealing I will upload pictures. There is no rust issues the whole car was stripped to metal.

You can see right through that grommet. And where the brake pedal hooks up to the booster its leaking through water. Also the last picture has the same issues its leaking around the surroundings. None of this stuff was sealed properly when the car was restored and I bought it like this. So I want to know what I can do, should I use some sealer to make sure water stays out. I am just putting in sound deadner and don't want the water getting under the carpet again.

Take the time to do it right and just replace the missing seals. Not expensive or hard to do. Contact Detroit Muscle for a seal kit. They are one of our sponsors, and list their website on the right side of the screen.

The white foam type seal is there but its still leaking through. Maybe they just aren't installed correctly because the firewall insulation pad also got soaked from the hole on the passenger side.
