Auto to Manual trans swap

I recently took my HemiCuda tribute to a local shop and had them swap out the 727 and install a Tremec TKX 5-speed. Prior to having this done I had no issues with my headers scraping on the ground as I probably had 3 to 4" of clearance, but now the header collectors are only 1.5" from the ground and are scraping on practically everything. I'm hearing that this trans swap could change the pitch of the engine, thus causing the headers to be lower, which is what happened in my case. As of right now, the shop that performed the work isn't being too cooperative so I'm trying to get some information on how to fix this issue and to see if anyone on here has had the same issue during a trans swap. TIA.
 
If you have any room above the trans you can put shims in the rear trans mount ,
Less desirable is raise the front of the car using the T bars , make sure the car is lifted before trying to adjust it !
